I currently have the autoplay disabled for the flowplayer. I'm wondering how to make it so when people first load a video there is custom image with the 'play' sign in the video player. However, by clicking on the image to play the video, it will also open a pop up window to desired advertising.

It would need to be a custom plugin or javascript for flowplayer, the script itself cant do this by default. You can add a in-player images though, which will display for x seconds and on click open a new window.

Did you try from Admin -> Advertising -> Player and after than in Admin -> Player -> flv -> Edit?
